Not all FATA pashtuns are fighting against pakistani authority. Waziristanis are unruly and are problematic for every one whether british, pakistan or their neighbour pashtuns. Shia Pashtuns of kurram agency are simply very pro-pakistanis. Pashtuns of mohmand agency have always cooperated with pakistani authorities and are not trouble makers. Afridis of khyber agency are very much integrated into plain areas of KP and are not against pakistan but the area is infested with unique kind of talibans under mangal bagh. Bajauris after military operations are angry and they feel like waziristanis. Malakand agency is much like a settled area and enviroment here is like dir.

None of the areas you mentioned have ever raised the pakistani flag. The first time the pakistani flag was raised in kurram was just recently after the army invaded. These shias of kurram ageny are supporters of Pakistan people's party whose most of leaders are shias. I have met many turis, they are quite pro-pakistanis, but more than pakistan you would find them praising iran. They show more affinity to non-pashtun shias then sunni pashtuns.
