As far as i can re-call it was a night prayer the prophet offered, but it was in a much smaller congregation. It was Umar (RA) i believe that decided to collect the companions who were all offering it in small groups into one big congregation - hence he said "this is a good innovation".

second point, the prophet said that the companions are the best of the people and then the people after that. Therefore, its my understanding that had the khalif at any point performed anything contradictory to the sunnah the companions would have corrected him, instead they were in agreement with him in this matter.
